BB-581 Term Project (Fall 2013)Introduction: The purpose of this paper is to show us a relatively new method called Serial Femtosecond Crystallography (SFX). The motivation of this work is to use smaller sized crystals and to decrease the radiation damage on the crystal. Normally growing a protein crystal is pretty hard, and growing bigger crystals is even harder. Moreover, radiation damage is a problem for all methods related to any imaging and diffraction methods[1-3]. The researchers use hen egg-white lysozyme (HEWL)[4] as their sample which is the first enzyme determined by X-ray crystallography. They have taken several millions of individual snapshots of the diffraction pattern from nanocrystals of the protein contained in small water droplets. Their data are in reasonable agreement with those from standard X-ray crystallography.Key methods: This paper is to introduce a new method SFX, which is based on X-ray crystallography. X-ray diffraction is based on the Bragg's Law which provides the relationship between the scattering angle and resolution:λ = 2*d*sin(θ/2)In standard X-ray crystallography, we need to first grow a crystal, which may take several months or several years, and then we need to collect the X-ray diffraction data and solve the phase problem by molecular replacement, perturbation methods or direct methods. After that, we need to interpret the electron density map built from the data and do some refinements. In X-ray diffraction, it is the electrons in the molecules that are responsible for scattering, The interaction of electrons with the X-ray photons could cause chemical bonds to be broken or rearranged, hence damaging the sample.SFX uses X-ray free-electron lasers (XFEL) which could provide sufficient intensity in a short time duration. This short duration time limites the chemical damage. They also use Coherent X-ray Imaging (CXI) instrument[5] which could provide hard X-ray pulses. Hard X-ray means short wavelength which gives a higher resolution. A liquid microjet is used to spray out hydrated crystals.In this paper, they use molecular replacement[6] to solve the phase problem. This method is to replace the unknown structure with a known model which is similar. The method is to place the model in every possible position and then calculate the expected pattern. If that matches the real data then the phase decided by the model is assumed to be a good approximation of the the true phase. In this particular experiment, the authors use turkey egg white lysozyme as the know model to simulate the structure of the actual hen egg white lysozyme.Key results: This experiment use two duration times 40 fs and 5 fs. First, the authors collect 1.5 million diffraction patterns with the longer duration time. About 4.5% of their data is marked as crystal hit, 18.4% of which is integrated with the CrystFEL software to solve the structure. This gives them a high resolution of 1.9 Å. Their R-factor and R-free are 0.196 and 0.229, which are acceptable. Then the authorscollect 2 million diffraction pattern with the shorter 5 fs pulse, resulting in a 2% hit rate. With 26.3% of the crystal hit data integrated, the resolution is 1.9 Å and the R-factor/R-free are 0.189/0.227.Interpretation and Conclusions : The authors have compared the results using two different pulse durations with previous low dose x-ray diffraction data. The R-factor is higher in SFX which means there exist a systematic difference. Both the electron density map and the Wilson B factor are similar in all cases, showing no significant radiation damage. The authors think that their data demonstrate the effectiveness of SFX. Under the exposure time used, the radiation damage is under control and hence SFX could solve the crystal size problem. Thus SFX could allow lots of difficult-to-crystallize molecules to be analyzed.Critique: I do think this is a promising method which needs to be developed. I think lots of biochemists are suffering from the difficult process of crystal growth and the size limit of X-ray experiments. This method give us a way to use small crystals and reduce the radiation damage. That is really liberating. Equipments like XFEL and CSPAD would help biochemists and biophysists collect more useful data. In this work, the authors use hen egg white lysozyme, a structure well known from standard crystallography, to demonstrate their method. I think the sample is a very good choice for them.The weakness I think is their result. Although the resolution could be high and radiation damage could be under control, both the R-factor and the R-free are higher than those from low-dose experiments. There may be systematic differences in structures obtained from SFX and from standard crystallography. And this experiment may have lower reproducibility. I hope the authors could explain in more detail the differences and solve this problem. A reader like myself would then have more faith in their experiment.Actually this work is similar to what I am doing in the laboratory. In our experiment, we do not even use small crystals: we just use single molecules. Another advantage we have is that we use a high energy laser to align the non-oriented molecules. This would give us diffraction patterns with known orientations. However our data now is worse than theirs, so I do think they have a head-start. Nuclear Radiation and Its Long-Term Health Effect(your title)There is a constant controversy as to the application of nuclear power and risks from nuclear radiation ever since the Chernobyl disaster. Especially the release of substantial amounts of radiation into the atmosphere from Japan’s Fukushima Daiichi nuclear power plant in 2010 has triggered the widespread fear and concerns over risks of radiation leaks, radiation exposure, and their impact on people’s health. The commonsensical and intuitive response of the public is that nuclear radiation is most likely to cause a cancer or genetic diseases. Many researchers, however, assured the public that there is no substantial danger as assumed, and nuclear power isnot as fearful or menacing as it seems to be. Cohen (2011), Blumenthal (2011) and Bai (2011), for example, cited numerical evidence and resorted to scientific facts to illustrate that a certain level of nuclear radiation risks won’t pose real danger if handled properly with the current technology available or by following the prescribed rules. They do admit the possibility of radiation initiating certain kinds of diseases, though. Only exposure to high doses of radiation or long-term low dose exposure could lead to acute health problems (Bai 2011). Nevertheless, not everyone agrees. Cornelio (2011), on the other hand, holds that nuclear radiation is most likely to threaten people’s health by contaminating milk, vegetables, and rainwater. The literature on the relationship between radiation and health largely focused on the manageability of nuclear risks and played down the damage that nuclear radiation is likely to cause.The researches generally took a detour as to whether there is any solid evidence to bear out the long-term health impact of nuclear radiation. There needs to be more well-grounded studies on the correlation between radiation and health, and on the possible long-term health effects in order to address the concerns of the general public. Besides, we also need to answer questions like “Why is there a disparity between the commonsensical feeling of the public and the explication offered by experts concerning nuclear radiation and health?”,“Are scientists biased and use the facts and statistics to their favor?”and “Is there a long-term negative health impact if one takes moderate doses of nuclear contaminated food over a long period?”题目小二字体小四如果是400字数刚好,最下面还有一点空间写下名字。

第二部分:文章内容这部分也是比较公式化的。

因为每一篇合格的论文都会包含一下的几个部分:1.background 背景2.problem/hypothesis 问题/假设3.solution/argumentation 解决方案/论证4.experimental test/conclusion 实验/结论把每个点用一句话来概括就可以了,要注意的是不必叙述每个细节,把文章的主线理清楚就可以了。

第三部分:你的看法这部分是最为重要的,你的评价应该直接反映该篇文章对你的研究有何意义、文章的强处以及弱处。

你对文章的评价可以分为三层。

最高层的是对文章的内容的评价,例如方法是否新颖,解决的问题是否有意义,所用的实验步骤、实验对象是否合适,结论是否正确。

第二层是关于文章的结构和风格的,如论述的组织是否合理,论证的过程有没有漏洞,文章的段落结构有没有问题等等。

最底层的是关于文章的用词以及语法方面的评价,句子是否通顺,词语是否恰当,有没有更好的表达方式等等。

三层的重要性是递减的,最上面的那一层是最重要的,这应该是你读文章的重点,也应该是你写Review的重点。

Chapter TwoLiterature ReviewRobert Frost’s poems were favored by many writers and widely read by ordinary readers. His poems were once spoken highly of by Ezra Pound, Lascelles Abercrombie, Edward Thomas, etc. The sales volume of his poetry anthology has always been very high, and his works were reprinted many times.Studies about Robert Frost’s poetry were also prevailing at home and abroad. Among numerous researches on his poetry since its first appearance, this thesis intended to mainly review the studies done by researchers in the recent decade. During this period, the study of Robert Frost’s poetry kept rapid development and achieved gratifying results. Sixty hundred and fifty academic papers have been published in academic periodicals in China. These studies can be roughly classified into the following several directions: themes, dual qualities of nature embodied in Frost’s poetry, the artistry and language features of his poems.As far as the theme of Frost’s poetry was concerned, many scholars focused on his nature theme. “Frost was a famous rural poet and wrote much in the Wordsworthian tradition” (Chen 195). He always made his hometown, New England, as the background of his poems and depicted mostly the landscape, including farms, mountains, trees, flowers, animals,etc. Some of his poems presented nature as a standard of beauty, which often gave readers pleasant feeling; and regarded nature as the source of inspiration, which stimulated the poet to deeply think about some problems. Yet, nature depicted in Frost’s poetry was not always pleasant, as Lionel Trilling pointed out, “the universe that he (Frost) conceives is a terrifying universe” (qtd. in Hyde & Lathem 157). Even in Frost’s most cheerful nature sketches there was always a bittersweet quality.Frost’s poetry embodied both traditional and modern qualities. At the turn of the century, literary works were often branded with “city”and “industrialism”and various “new poetry movement”(Li 15). However, Frost made an effort to stay away from the main current and formed his own particular poetic features based on previous literary traditions. Frost’s poetry was traditional by Modernists’ standards, more often using traditional techniques such as regular rhyme and meter instead of free verse, which was more typical of that period (Niu 190). Frost once told in an interview that “writing without meter was like playing tennis without a net” (qtd. in Wang 4). The poetic forms of Frost’s poetry were traditional, but major themes, main subjects and artistic techniques presented a strong flavor of modern life. The uniqueness of “old ways to be new”in his poetry was fully and widely recognized by the whole critical world (Li 5).Besides the discussion of the themes as well as the traditional and modern qualities of Fros t’s poetry, the artistry and language features werealso widely studied by researchers. Frost was adept in using simple and well-known images and symbols, such as trees, walls and stones, etc. to express profound meanings.For example, the image“wall” in “Mending Wall” not only meant the tangible wall on which his neighbor insisted on “good fences make good neighbor” (Frost 137) but also symbolized the intangible wall between human beings (Deng and Liu 28). In addition, some rhetorical devices were also common in Robert Frost’s poetry, such as metaphor, synecdoche, metonymy and personification. As for language features, profound under simplicity seemed the most appropriate phrase to describe them. The moment readers read Frost’s poems, they “perceived the extreme simplicity of poetic language”, the features that characterized Frost’s poems which made his poetry “not difficult for almost everybody to read” (He 2).As research continued, more aspects of Frost’s poetry were studied, such as the image of children as well as the poet’s religious perspective. Children’s images in Frost’s poems showed that modern civilization brought not only material prosperity but aloofness between people, the declining of emotional ability as well as loneliness (He 737). Some scholars also studied Frost’s poetry from the perspective of religion. Frost was influenced by his mother, who was a devout puritan, and Ralph Waldo Emerson who was a representative of transcendentalism, thus his works were inevitably connected to religion. However, Frost was alsosuspicious of the existence of God. “Frost puts emphasis on real life instead of the kingdom of Heaven, believing people should determine their own destiny and should not put their hope on God and expect God to carry out justice and mercy on earth” (Li 5).The former researches on Frost’s poetry were rich and comprehensive, and the studies on themes had always been a major part of Frost study. However, studies on the tragic themes of Robert Frost’s poetry were relatively few.
