1 测序技术的发展及性能比较2006年，Illumina公司推出了Solexa测序平台。
目前，该公司已经推出了多种型号的测序平台，如MiSeq、HiSeq、NextSeq等系列，其中MiSeq系列适合于小型基因组测序，HiSeq系列适用于大型基因组测序。
2007年，美国应用生物系统公司推出SOLiD测序平台。
该平台采用五轮测序法以4色荧光标记寡核苷酸的连接合成为基础，测序准确性得以提高。
2010年，美国生命科学公司和太平洋生物科学公司分别发布了半导体测序平台和第3代单分子实时（single molecule realtime，SMRT）DNA测序平台。
这2种测序技术与以往的基于光学信号的检测技术不同，半导体测序平台通过半导体芯片直接感应在序列合成过程中磷酸二酯键3'OH基团释放的质子；第3代测序仪通过纳米孔技术记录单个聚合酶在不受干扰情况下连续合成，其中PacBio RS II每次运行能够产生60 000×16条序列，每条序列的平均长度达8 500 bp。
一般来说，以上每种测序仪在序列读段长度、准确性、测序通量、价格等多个方面存在一定的差异。
焦磷酸测序平台测序读段较长，测序通量较低，成本相对较高；Illumina系列平台产生的读段相对较短，测序费用相对较低，应用比较广泛；SOLiD测序平台在通量和准确性方面相对以上2种类型的测序平台有明显改善，但是测序长度更短；半导体测序平台以及SMRT测序平台相比其他测序平台运行时间较短，另外单分子测序平台减少了测序前的扩增准备工作，测序读段较长，但是测序成本和错误率都相对较高[8-10]。
一篇文章学会miRNA-seq分析
⼀篇⽂章学会miRNA-seq分析第⼀讲：⽂献选择与解读前阵⼦逛BioStar论坛的时候看到了⼀个关于miRNA分析的问题，提问者从NCBI的SRA中下载⽂献提供的原始数据，然后处理的时候出现了问题。
我看到他列出的数据来⾃iron torrent测序仪，⽽且我以前也没有做过miRNA-seq的数据分析，就⾃学了⼀下。
因为我有RNA-seq的基础，所以理解学习起来⽐较简单。
在这⾥记录⾃⼰的学习过程，希望对需要的朋友有帮助。
这⾥选择的⽂章是2014年发表的，作者⽤ET-1刺激human iPSCs (hiPSC-CMs) 细胞前后，观察miRNA和mRNA表达量的变化，我并没有细看⽂章的⽣物学意义，仅仅从数据分析的⾓度解读⼀下这篇⽂章，mRNA表达量⽤的是Affymetrix Human Genome U133 Plus 2.0 Array，分析起来特别容易。
得到表达矩阵，然后⽤limma这个包找差异表达基因即可。
但是miRNA分析起来就有点⿇烦了，作者⽤的是iron torrent测序仪。
不过本次从SRA数据中⼼下载的是已经去掉接头的fastq格式测序数据，所以这⾥其实并不需要考虑测序仪的特异性。

Torrent Server Virtual MachineIntroductionThis document provides instructions for the following:Install a virtual machine of the Torrent Server on your own computerUpdate Torrent Suite software on the virtual machineCopy run data from a Torrent Server to the virtual machineA virtual machine allows you to test the latest version of Torrent Suite software before upgrading yourown system. The VM provides a safe environment for experimentation and allows you to compare results from different software versions.Use of the virtual machine is limited to testing and experimentation. The virtual machine itself is not a replacement for a Torrent Server for data analysis. Please note that analyses on a virtual machine take longer than on a Torrent Server.Minimum requirements for a virtual machineThe following are the minimum requirements to run an instance of a Torrent Server virtual machine on your own computer:64-bit Windows Machine15 GB hard drive space1 GB RAM1 CoreMinimum recommended specifications to run an analysisThe following are the minimum recommend specifications to run an Ion 314™, 316™, or 318™ chip analysis on a virtual machine. The virtual machine is tested with this level of resources. If you increase the resources, your analysis may complete faster. If you decrease the resources, your analysis may fail.A 64-bit Windows Workstation500 GB hard drive space24 GB RAM8 CoresInstall the Torrent Server virtual machineFollow these steps to install and run a virtual machine of the Torrent Server on your own computer.1.Download and install VMWare Player from the VMWare website:/products/player/2.Download and unzip the latest version of the Torrent Server image. The3.0 image is at thefollowing location on the Ion Community:Explore Torrent Suite Software 3.0The zip file contains a fol der called “Torrent Server ver VM”, where ver is the Torrent Serverversion.3.Start VMware Player and click Open a Virtual Machine.4.Navigate to the unzipped directory and open Torrent_Server_ver_VM. TheTorrent_Server_ver_VM machine appears in the left column:5.Select the Torrent_Server_ver_VM machine from the left column and click Edit virtual machinesettings in the bottom right.6. The Virtual Machine Settings screen appears:Configure the virtual machine with the required memory and click OK. The Virtual Machine Settings screen closes.7. On the VMWare Player screen, click Play virtual machine:8. Follow the onscreen directions:If asked whether you would like to take ownership of the virtual machine, select Yes.If asked whether you moved or copied the image, select I copied it.At this point the virtual machine starts to boot, and the Ubuntu startup screen appears.After the server has booted, you see a blank login screen.You have successfully installed and booted a Torrent Server virtual machine.9. Click the screen to interact with the virtual machine session.Ctrl-Alt is the default key combo to return control to the desktop.10. If eth0 does not exist, run this command:sudo rm –rf /etc/udev/rules.d/70-persistent-net.rules Then reboot the VM.The VMware Player asks you to install VM tools. Ignore this request, as these tools are notnecessary.12. Now you can access Torrent Browser on the virtual machine by typing the IP address of thevirtual machine (see step 11 above to locate the IP address) into your favorite web browser:You can also SSH into the virtual machine using your favorite SSH client. If you don’t have an SSH client installed, consider using Putty, which is free and easy to use. You can download Putty from this website:/~sgtatham/putty/download.html For instructions on how to configure Putty, see this page on the Ion Community:HOWTO: Setup SSH Client on Windows Machine.13. Use Putty to log into the virtual machine, using the IP address found as shown in Step 11.To shut down the system, run sudo halt.Once the system shuts down, you can close VMware Player.To reboot the system, run sudo reboot.Update Torrent Server Software on the Virtual MachineFollowing these steps to update the Torrent Suite software on the virtual machine:1. Log into the Torrent Browser on the virtual machine.2. With to the gear menu in the top right, select Configure.3. Scroll down to the Database Administration section and select Admin Interface:If you are prompted to login, use ionadmin / ionadmin.4. In the admin interface, scroll down to the Management Actions section and click Update Server:5. In the confirmation window, click OK to proceed.6. Select View the installation log (refresh to see the progress).Note: Do not refresh the page until you select the installation log link.After selecting the installation log link, monitor the progress by refreshing the page.Copy Data from a Torrent Server to the Virtual MachineFollowing these steps to copy data from a Torrent Server to the virtual machine. Before you begin, make sure the virtual machine has SSH access to a Torrent Server with the data you want to transfer.1. ssh into the virtual machine.2. Run this command:scp –r ionadmin@<TSaddress>:/results/<PGMName>/<runName>/results/PGM_test/ Replace the values in brackets with the Torrent Server ip address, instrument name, and run name for the data to be copied.3. Upload the reference and DNA barcode lists to the virtual machine. See the following document foradditional information:Torrent Server Administration Guide 3.0Search for “Reference Tab” and “Manage DNA Barcodes”.4. In the virtual machine’s Torrent Browser, go to the Data tab and click the Completed Runs &Results subtab.5. If you are in the list view, click the Reanalyze button on the right of the run report summary.If you are in the table view, click the gear menu on the right of the run entry and select the Reanalyze option:6. Once the analysis is complete, you can manually launch plugins of interest.If you want to import runs from SFF files, you can use the alternate method found in this page on the Ion Community: Importing Runs from SFF on Your Torrent Server.For Research Use Only.
